Episode 14 - The Alicorn Amulet
Trixie acquired the Alicorn Amulet, but aside from giving her vast powers (eclipsing even Twilight Sparkle), it also made her “weirder and weirder.” (It’s hard to tell if her distrust of wheels is pre or post evil magic artifact). Also, are there police in Equestria, let alone Ponyville? Just why are age and time spells so much more difficult than other magics? What about summoning spells?
Rainbow Dash and Fluttershy give eachother a “look,” and we are convinced that Pinkie Pie never returned from the mirror universe.
Episode 13 - Oranges and Clouds
While Pinkie Pie was off getting herself trapped forever in a mirror universe, Twilight Sparkle was attempting a difficult spell: turning an apple into an orange. Transformation magic like this seems to be troublesome, so how exactly does it work?
Rainbow Dash was trying to discipline a punk cloud. Is there more to clouds than meets the eye? What was the deal with that cloud!?
Katie Cook’s upcoming My Little Pony: Friendship is Magic comic presents an interesting conundrum for us at Radio Free Equestria: do we consider it canon?
Katie herself has given us our answer:
Hasbro is making sure we don’t step on the toes of future episodes, so it fits within the established show!
So, for all intents and purposes, we will consider the comics to be canonical to the show!
Episode 12 - Too Many Pinkie Pies
Pinkie Pie was able to clone herself with the magic of the mirror pool in “Too Many Pinkie Pies.” Just how did she know about this place? More importantly, how did her Nana Pinkie know? Why did Twilight have a hidden book in the library in Ponyville detailing not only how it worked, but how to send the clones back?
Did Pinkie Pie ever return? Or are we now permanently in mirror world?
Episode 11 - The Crystal Empire
Coming to you live from the Everfree Forest, it’s Radio Free Equestria!
The Crystal Empire has returned after a thousand years, and Dark King Sombre is chomping at the bit to return to the Crystal THrone. But wasn’t Luna bashished to the moon for… a thousand years?
What exactly happened a thousand years ago, and does it have anything to do with Nightmare Moon’s appearance? Who was Sombre exactly? Why were Luna and Celestia so concerned with Twilight Sparkle’s test? We have a theory that ties them together.
The Crystal Heart is referred to as a Relic, which has certain implications (i.e., that this is literally Sombre’s Heart). Sombre’s horn breaks and becomes crystal at one point. Any pony within the radius of the fully activated Crystal Castle becomes a Crystal Pony.
Thus:
Sombre was a wise and ancient king of the Crystal Empire. Unable to maintain his spells of protection forever, he removed his own heart, creating a relic able to focus the love and hope of the Crystal Ponies and maintain their city forever.
But, being wise, he realized that without a heart, darkness would eventually fill the void. So he left, but not before ensuring that the heart would be protected even from himself.
When Twilight arrived to assist Cadence and Shining Armor, she had explicit instructions and a test, though she broke the former to pass the latter: pass she did.
One thousand years ago, we posit that Luna was given a similar test, related to the Crystal Empire and Sombre’s defeat. There, she failed, and became Nightmare Moon.

Episode 10 - Luna, Woona, and Nightmare Moon
Luna become Nightmare Moon, was defeated, and became Luna again. But upon her return, Luna took on a very different appearance. He hair exhibited the same characteristics as both Celestia and Cadence (though the latter only in the throes of a particularly powerful magical effect).
How did Luna become Nightmare Moon? Could she regain these dark powers? What is up with her hair?

Just what are the Changelings? Where did they come from? Are they tied in any way to Ponies? Is this a matter of co-evolution, or are they a created species, or even simply a branch from a common ancestor? Do they have a “natural” form as we saw them, or are they something more alien at their core?
Episode 07 - The Changeling Plot
The Changeling threat was averted, but why exactly was their goal in the first place? Was taking Canterlot really necessary, when they could easily have overrun smaller outlying towns? How did love and friendship interact with magic to allow Shining Armor to renew the shield? What exactly allowed Cadence to “go Celestia”, complete with the hair?
Episode 06 - The Shield
Shining Armour surrounded Canterlot in a magic shield to repel a “threat” (which ended up being the changelings), but how exactly did this shield work? How did Luna get in overnight? Why did she open a hole, while the train went through the shield itself? What exactly was the Royal Guard mobilized for if, one, the shield was doing all the work, and two, they were utterly useless when it fell anyway?
